Summary

This PR completes a comprehensive rename of the thoughts/ directory to flow/ throughout the codebase, aligning the directory name with the project name (claude-code-flow) and better representing its purpose as a workflow artifact storage mechanism. Additionally, it adds critical workflow improvements including mandatory feature branch usage, comprehensive rename operation guidance, and documentation of Claude's memory system.

Key improvements:

  • 🔄 Renamed thoughts/ → flow/ across all files (18 files updated)
  • ⚠️ Added critical feature branch requirement to CLAUDE.md
  • 📋 Enhanced /create_plan with rename operation guidance
  • 📚 Documented Claude Memory System with /memory command

Closes #11

Changes

1. Directory and File Renames (git mv for history preservation)

  • Directory: thoughts/ → flow/ (3 subdirectories: plans/, prs/, research/)
  • Agent files:
    • thoughts-locator.md → flow-locator.md
    • thoughts-analyzer.md → flow-analyzer.md

2. Content Updates Across 18 Files

Agent files (2):

  • Updated agent names in frontmatter: thoughts-locator → flow-locator, thoughts-analyzer → flow-analyzer
  • Replaced all path references: thoughts/ → flow/
  • Updated descriptive text: "thoughts directory" → "flow directory", "thoughts documents" → "flow documents"

Command files (9):

  • Updated all workflow commands to reference flow/ paths
  • Changed agent references from thoughts-{locator,analyzer} to flow-{locator,analyzer}
  • Updated descriptive text throughout

Scripts (3):

  • ralph-autonomous.sh: Updated prompt strings
  • ralph_github.sh: Updated find commands (thoughts/research → flow/research, thoughts/plans → flow/plans)
  • ralph_feedback.sh: Updated prompt strings

Documentation (2):

  • CLAUDE.md:
    • ⚠️ NEW: Added prominent "CRITICAL: Feature Branch Requirement" section with NO EXCEPTIONS policy
    • Updated workflow section to reference flow/plans/
    • Clarified requirement applies to ALL workflow steps (research, planning, implementation, validation)
  • docs/TEMPLATE_INSTRUCTIONS.md:
    • Updated all path references
    • 📚 NEW: Added comprehensive "Claude Memory System" section explaining auto memory, MEMORY.md, and /memory command
    • Updated commit message examples

Configuration (1):

  • .claude/settings.local.json: Already had flow/** permissions (unchanged)

3. New Workflow Enhancements

Feature Branch Requirement (CLAUDE.md):

## ⚠️ CRITICAL: Feature Branch Requirement ⚠️
**NEVER MAKE CODE CHANGES DIRECTLY ON THE MAIN BRANCH**
  • Explicit prohibition against direct commits to main
  • Step-by-step guidance for branch creation
  • Applies to ALL workflow commands (research, planning, implementation, validation)
  • Lists all commands that generate artifacts

Rename Operation Guidance (/create_plan):

  • Added 77-line section "Special Considerations for Rename Operations"
  • Research phase requirements (multiple grep patterns)
  • Plan specification requirements (enumerate ALL reference types)
  • Comprehensive verification commands
  • Common pitfalls with examples
  • Reference to memory/rename-operations.md checklist

Memory System Documentation (TEMPLATE_INSTRUCTIONS.md):

  • Explained auto memory vs CLAUDE.md files
  • Documented /memory command usage
  • Added comparison table
  • Included real example from this PR (lessons learned)
  • Best practices and when to update memory

4. Memory Files Created

Created persistent memory to prevent future mistakes:

~/.claude/projects/.../memory/MEMORY.md (92 lines):

  • ⚠️ ALWAYS use feature branches
  • Use multiple search patterns for find/replace
  • Run verification BEFORE committing
  • Git stash doesn't preserve renames properly

~/.claude/projects/.../memory/rename-operations.md (257 lines):

  • Detailed step-by-step checklist for future rename operations
  • Pre-work, research, implementation, verification, and commit phases
  • Common pitfalls and recovery procedures

Test Plan

Automated Verification

  • No old "thoughts" references remain: grep -r "thoughts/" . --exclude-dir=.git | grep -v "flow/plans\|flow/research" | wc -l returns 0
  • New "flow" references exist: grep -r "flow/" .claude/ | wc -l returns 80+ matches (80 found)
  • Directory structure intact: flow/ directory exists with plans/, prs/, research/ subdirectories
  • Agent files renamed: Both flow-locator.md and flow-analyzer.md exist
  • Git history preserved: All renames use git mv (shown in diff as renames, not deletions + additions)
  • Settings permissions updated: .claude/settings.local.json has flow/** permissions (3 entries)

Manual Verification Required

  • Restart Claude Code and verify agents are discovered correctly
  • Check system prompt shows flow-locator and flow-analyzer (not old names)
  • Test workflow commands: Run /research_codebase or /create_plan and verify they reference flow/ directory
  • Verify markdown links in CLAUDE.md and TEMPLATE_INSTRUCTIONS.md are navigable
  • Check memory system: Run /memory command and verify it opens file selector

Verification Results

All automated checks PASSED:

  • ✅ Zero occurrences of old "thoughts/" references outside of this PR's documentation
  • ✅ 80 new "flow/" references in .claude/ directory
  • ✅ Directory structure preserved with all subdirectories
  • ✅ Git recognizes renames (not deletions + additions)
  • ✅ Settings JSON is valid

Checklist

  • Self-review completed
  • Tests pass locally (no test suite - template repository)
  • Documentation updated (CLAUDE.md, TEMPLATE_INSTRUCTIONS.md)
  • Feature branch workflow followed (on feature/11-rename-thoughts-to-flow)
  • All commits have descriptive messages
  • Git history preserved with git mv
  • Comprehensive verification performed before committing
  • Memory files created to prevent future similar issues

Context

Implementation Plan: Not in repository (was in flow/plans/ but got reset during branch mishap - see lessons learned below)

Related Research: Not in repository (same reason as plan)

Lessons Learned (now documented in memory):

This PR includes several improvements learned from the implementation process itself:

  1. Feature Branch Discipline: Initially started work on main branch, tried to move to feature branch mid-way, led to git reset --hard that lost all work. Added prominent warning in CLAUDE.md to prevent this.

  2. Pattern Matching Completeness: Initial sed replacement used s/thoughts\//flow\//g which only caught path references with slashes. Missed standalone references like "thoughts documents", "thoughts agents", "thoughts findings". Required additional commit to fix. Added guidance to /create_plan for future renames.

  3. Verification Timing: Found missing references AFTER committing, requiring additional commits. Should run comprehensive verification BEFORE first commit for cleaner git history.

These lessons are now permanently in MEMORY.md and will inform all future work on this project.

  7. Refine Claude Memory System documentation based on /memory command

🤖 Generated with Claude Code

- Add prominent warning section requiring all changes on feature branches
- Explicitly prohibit direct commits to main branch
- Document branch naming conventions (feature/, bugfix/)
- Provide clear step-by-step guidance for branch creation
- Explain why feature branch workflow is critical
- Explicitly state requirement applies to research, planning, validation, etc.
- List all workflow commands that generate artifacts
- Emphasize that /research_requirements, /create_plan, /validate_plan, etc.
all create files (markdown, tests) and must be on feature branches
- Change 'ANY implementation' to 'ANY workflow step' for clarity
- Rename directory: thoughts/ → flow/
- Rename agents: thoughts-{locator,analyzer} → flow-{locator,analyzer}
- Update all path references in commands, scripts, and docs
- Update agent descriptions and examples
- Replace all instances of "thoughts directory" with "flow directory"

Aligns directory name with project name (claude-code-flow) and better
represents its purpose as a workflow artifact storage mechanism.

Files changed:
- 2 agent files renamed and content updated
- 9 command files updated with new paths and agent names
- 3 shell scripts updated
- 1 documentation file updated (TEMPLATE_INSTRUCTIONS.md)
- 3 directory renames (plans/, prs/, research/)

Resolves #11
- CLAUDE.md: Update workflow section to reference flow/plans/
- create_plan.md: Change 'thoughts documents' to 'flow documents'
- research_codebase.md: Change 'thoughts findings' to 'flow findings'
- research_requirements.md: Change 'thoughts agents' to 'flow agents' (2 instances)
- TEMPLATE_INSTRUCTIONS.md: Update commit message examples

These were missed in the initial sed replacements which only caught
'thoughts/' (with slash) but not standalone 'thoughts' references.
- Add new section 'Special Considerations for Rename Operations'
- Specify research phase requirements (multiple grep patterns)
- Define plan specification requirements (enumerate ALL reference types)
- Include comprehensive verification commands
- Document common pitfalls with examples
- Reference memory/rename-operations.md checklist

Ensures future rename operations will be more thorough and catch all
reference types (paths, descriptive text, compounds, etc.) during the
planning phase, preventing incomplete implementations.
Add new section explaining:
- What MEMORY.md is and how it works
- Location and access methods
- 200-line limit and organization guidelines
- Topic-specific memory files
- When to update memory (with do's and don'ts)
- Example use case: lessons from thoughts→flow rename

Update Table of Contents to include new section.

This helps users understand the persistent memory system and how to
leverage it for continuous learning across Claude sessions.
Major improvements:
- Document the /memory command (opens file selector in system editor)
- Clarify difference between auto memory and CLAUDE.md files
- Explain how auto memory works (200-line MEMORY.md + topic files)
- Add comparison table: Auto Memory vs CLAUDE.md
- Update when to use memory vs CLAUDE.md
- Include opt-in instructions for auto memory feature
- Reorganize for clarity with real example still included

Based on official Claude Code documentation research.
