Add automatic training/validation conversion through dpdata format and out_format (output_format alias), defaulting to cached deepmd/lmdb output. Multiple converted paths compose through the native data-group API.
Conversion lives in a loader-independent module, eliminating import cycles between path discovery, data configuration, and LMDB. The legacy data_system.process_systems signature delegates to the common path router.
Conversion tracks file metadata, small-file content, and directory-symlink targets and children, with cycle protection. Owned locks serialize writers, and source changes during conversion prevent publication of a valid cache manifest. Setup failures close readers already acquired for the task or data group.
LMDB adaptations preserve the legacy mixed-type natoms_vec invariant and exactly partition periodic/nonperiodic frames, including rare zero-cell frames outside the optional-label probe. Neighbor-statistics proxies likewise separate periodicity. The legacy adapter uses the common batch iterator for grouped sampling and progress restoration. Bulk key mapping stays in NumPy; availability indexes are reused until the optional tracked key set changes.
The sampling rule follows current master: prob_uniform gives each retained system the same long-run frame share, including unequal automatic batch sizes; it does not promise equal batch counts. Uniform passes remain bounded by the mean system frame count rather than expanding every system to the largest size.
Constraints:
Requires dpdata >=1.1.0 and an explicit model type_map for LMDB.
Paddle rejects converted LMDB in every task's training/validation config before neighbor-stat I/O. Modifiers and explicit sys_probs also require another output such as deepmd/hdf5.
Conversion is eager per input path. Parsed arrays and intermediate copies must fit in RAM; split large inputs or preconvert offline. This limit is documented in the input schema and training guide.
Validation:
After the module extraction: 224 data/conversion/LMDB/PT-exportable tests and 38 subtests passed; three fresh-process import orders and real dpdata-to-TensorFlow conversion/neighbor statistics also passed.
Latest availability-cache and bulk-key regressions plus the conversion/LMDB suites: 175 tests and 30 subtests passed.
Final targeted data/LMDB/PT/PT-exportable run: 269 tests and 28 subtests passed. Earlier broader validation also covered compiled training, task cleanup, and the TensorFlow core inference scenario.

Training and validation groups accept input format and output out_format settings. Non-DeePMD inputs can be converted with dpdata, cached, and resolved through process_systems. The project adds dpdata as a runtime dependency. Tests cover conversion, cache behavior, source changes, locking, and format detection.

Adds a legacy-shaped LMDB data adapter and grouped statistical views. LMDB reads handle box availability, frame inspection, bounded statistics, and cleanup. Block-target calculation validates sampling styles and weights. Tests cover adapter behavior, periodicity grouping, and sampling targets.
Data construction validates backend support and LMDB options, and routes compatible inputs to LMDB readers. Paddle rejects LMDB data. The PyTorch LMDB dataset forwards seeds to its sampler, including list seeds converted with SeedSequence. Tests cover routing and reproducible batch order.
Training and data-construction paths close acquired systems when setup or training raises, and close temporary data after selected operations. Successfully created task maps and trainers retain ownership. Tests exercise cleanup and successful ownership transfer.
deepmodeling/deepmd-kit#6093: Adds checkpoint state serialization to the LMDB iterator and adapter introduced here.

Large LMDB datasets used with TensorFlow, JAX, or TF2 may see slow or memory-heavy setup, because availability scans and index-list construction repeat when requirements are registered. Results and training behavior are not affected. This is a performance follow-up that can be addressed soon, and the PR is mergeable with awareness of it.

Recursive mtime scan may be slow for large source directories.
_source_mtime walks the entire source directory tree to find the latest modification time. For datasets with many files, this could add noticeable latency on every cache freshness check. Consider caching the computed mtime or using a faster heuristic (e.g., only checking top-level directory mtime plus a sample of files).

Pull request overview
Adds dpdata-backed automatic dataset format conversion (with caching) to the DeePMD-kit training/validation data pipeline, defaulting converted outputs to LMDB and routing those datasets through backend-appropriate data loaders.
Changes:
Introduce format / out_format (output_format) options for training/validation datasets and wire them through TF/JAX legacy loaders, PyTorch, and PT-expt entrypoints.
Add an LMDB adapter (LmdbDataSystem) plus LMDB-path validation helpers to ensure backends either consume a single LMDB path or raise clear errors (notably for Paddle).
Add tests for conversion/caching behavior and LMDB validation, and promote dpdata>=1.0.1 to a runtime dependency.

If the converting process crashes after creating the lock file, the .lock can persist indefinitely and every future run will wait ~5 minutes and then fail. Consider adding stale-lock recovery: include PID+timestamp in the lock file and, when waiting, remove the lock if it's older than a threshold and the recorded PID is not alive (or the lock mtime is старе than threshold). This avoids permanent failure modes on shared filesystems/cluster retries.

When format='auto' and systems points to a directory (common for existing DeePMD npy/raw datasets), suffix is empty and this returns 'auto', which then forces dpdata conversion via process_systems() even though the input may already be valid DeePMD data. This can lead to unexpected conversion attempts or failures. A concrete fix is to treat directory inputs specially under auto: detect DeePMD directory structure (e.g., set.* + type_map.raw/type.raw/coord.npy) and skip conversion (set fmt=None), otherwise fall back to suffix-based inference for files.

For directory sources this walks the entire tree (rglob('*')) to compute freshness, and it can be called repeatedly (e.g., per process_systems() invocation and during lock waits). On large datasets this becomes a noticeable overhead. A more scalable approach is to scope the scan to only the selected conversion inputs (especially when patterns is provided), cache the computed source timestamp per (source, cwd) within the process, or use a cheaper invalidation scheme (e.g., top-level mtime + a manifest hash) to avoid full-tree scans.

Reviewed the full diff against 8cfd46e3 at head b3a2715. One new blocking issue; details inline.
The conversion cache can silently serve stale data._is_conversion_current infers freshness from output.st_mtime >= source.st_mtime, which any mtime-preserving restore (cp -p, rsync -a, tar -xp, snapshot rollback) breaks. Reproduced on this head.
Already reported and still reproducing, so not re-raised: the typing.Self import (the single root cause of all 15 red checks), the single-input LMDB restriction, the dropped modifier and seed in get_data, the doc_out_format mismatch, and six open CodeQL/CodeRabbit threads.
Checked and found sound: the dpdata>=1.1.0 pin and its transactional LMDB writer; the conversion lock under six concurrent processes; LmdbTestDataNlocView satisfying the JAX/TF2 validation contract; ordinary in-place source edits invalidating the cache correctly.
Not verified: multi-task, spin/Hessian, the C++/LAMMPS consumers, and the GPU runs listed in the description.
Keep signature reuse phase-local. A writer normally performs four source scans: the outer check, the post-lock check, and the pre- and post-conversion checks. A waiter scans once before waiting and once after lock release. Do not reuse one signature across these phases because the source can change while waiting or converting, which would bypass the source-change-during-conversion check. Preserve the post-lock and post-conversion scans. Reduce overhead only by reusing the first result when the in-memory cache entry is already stale.

Re-reviewed the current head after the latest lifecycle/cache fixes. I read the complete 23-file diff, linked #5237 context, repository guidance, existing review threads/replies and current exact-head checks. The previously raised Python 3.10, stale conversion-cache, dangling-symlink, lock-constructor cleanup, import-cycle, LMDB seed/modifier/routing, and setup-lifecycle issues are addressed at this head; the latest CodeRabbit pass also reports no actionable issue. I did not find a new high-confidence blocker.
I am leaving this as NEEDS HUMAN REVIEW / COMMENT rather than approving because exact-head Test Python and Test C++ are still in progress. Build C++, Build C library, Test CUDA, CodeQL, and packaging are successful. If the remaining tests complete successfully without another head change, this head is otherwise ready for approval from this review pass.

All four threads from the earlier round are addressed at this head: typing_extensions.Self restores Python 3.10 (all twelve 3.10 shards and the cp310 wheel pass), the multi-input and modifier cases now fail fast with clear messages before any dpdata I/O, and the out_format docs describe the actual unconditional default. The new tests pass locally (conversion + train_data 44, lmdb_data + pt dataloader 190, pt_expt 47, whole dpmodel dir 1302), and the changes-requested verdict no longer stands.
Two inline points worth landing before merge, neither blocking. Smaller notes here:
), so files under a symlinked subdirectory never enter the manifest. A dataset that links its frames in, then edits them, reuses the stale LMDB silently. Either follow links or record the link targets in the signature.
On the multi-input thread: rejecting with a pointer to deepmd/hdf5 is an acceptable resolution, but with deepmd/lmdb as the unconditional default it means the multi-directory aggregation that #5033 added now errors by default as soon as format is set. Worth a second thought on whether the default should be conditional on a single resolved input.

Re-reviewed this head because new substantive discussion landed after my earlier approval. I independently confirmed the two new inline findings, so I am replacing that approval with REQUEST_CHANGES.
The blocking correctness issue is in LmdbDataSystem._legacy_batch: it builds natoms_vec[2:] from independent per-type maxima across frames. For mixed-composition batches this can make sum(natoms_vec[2:]) > natoms_vec[0]. That differs from the established mixed-type _merge_batch_data convention (natoms_vec = zeros(2 + ntypes); natoms_vec[0:3] = max_natoms, with per-frame composition kept in real_natoms_vec). The discrepancy is observable in the TensorFlow spin path, where deepmd/tf/fit/ener.py slices atype_nall using tf.reduce_sum(natoms[2:2+ntypes_atom]); the inflated batch-level counts can request more atoms than nloc. Please mirror the existing mixed-type convention or otherwise preserve the same invariant, and add a mixed-composition LMDB regression covering a legacy/TF consumer.
I also confirmed the Paddle fail-fast gap: validate_backend_data_config(..., lmdb_supported=False) is only reached inside prepare_trainer_input_single, while the earlier neighbor-stat block calls shared get_data(...) first. With format: extxyz and default out_format: deepmd/lmdb, Paddle can therefore perform the full conversion/cache write and construct an LMDB data system before eventually reporting that LMDB is unsupported. Move or duplicate the backend validation before the neighbor-stat get_data path so unsupported configs fail before dpdata I/O, matching the helper's contract.
Both findings already have precise unresolved inline threads from another reviewer, so I did not duplicate inline comments. The exact-head CI is otherwise green: Test Python, Test CUDA, Test C++, Build C++, Build C library, CodeQL, and PyPI/package all pass.

Please address the following reproduced correctness issues before merging.
[P1] Partition periodic/nonperiodic frames using exact structural information. The box requirement in deepmd/utils/data_system.py:1067-1069 relies on the bounded optional-label availability probe. A valid 300-frame LMDB with one nonperiodic frame outside the 256-frame probe remains a single periodic view. I reproduced a batch with 31 periodic frames and one nonperiodic frame receiving find_box=0 and a nonperiodic default_mesh of length 1. With neighbor statistics skipped, periodic interactions are lost; with normal TF startup, NeighborStat instead reports a false "Some atoms are overlapping" error on the zero-cell frame. PBC compatibility needs exact metadata/partitioning or validation of actual batch contents, rather than sampled uniformity. Please add a regression with a rare nonperiodic frame outside the probe.
[P1] Include symlinked directory contents in cache invalidation, or reject unsupported layouts. In deepmd/utils/data_system.py:1502-1509, os.walk does not descend into directory symlinks. With real dpdata 1.1.0, an ABACUS source containing INPUT/STRU and an OUT.ABACUS symlink converts energy 0. After changing the linked running_scf.log to energy 42 and closing all readers, direct dpdata reads 42, but the source signature is unchanged and process_systems still returns cached energy 0. Follow relevant directory targets with cycle protection, or fail clearly instead of silently reusing stale training data. Please test content changes inside a directory symlink, separately from the existing file-symlink coverage.
[P2] Preserve per-batch system probabilities with automatic batch sizes. In deepmd/dpmodel/utils/lmdb_data.py:2890-2894, prob_uniform equalizes frame counts without accounting for different effective batch sizes. Two original systems, H1 and H32, with 128 frames each and batch_size="auto", produce batch sizes 32 and 1 and therefore 4 versus 128 training batches (approximately 3%/97%). The documented contract and NPY path choose systems per batch with equal probability; an independent 10,000-batch NPY check gave 4,976/5,024. Please incorporate effective batch counts and cover unequal-nloc systems.
There are also two important performance/design concerns:
The eager dpdata.MultiSystems conversion at data_system.py:1752-1754 retains the full dataset. For a real EXTXYZ input with 32 atoms/frame, increasing 200/400/800 frames caused 32.5/129.6/517.8 MB of cumulative NumPy concatenation output, demonstrating quadratic copying during same-formula assembly. A streaming/chunked path is needed for large datasets, or the supported scale should be explicitly bounded.
Uniform oversampling materializes an entire epoch before serving batches. A sampler probe with 19,900 stored frames (one 10,000-frame system and 99 systems of 100 frames) expanded to 1,000,000 occurrences and added approximately 46.3 MiB peak RSS. Please consider lazy sampling rather than materializing number_of_systems * largest_system_frames entries per epoch and rank.
Validation: 286 focused tests and 26 subtests passed against the current Python source. The failures above were found with additional targeted reproductions. Existing native artifacts were reused; this is not a fresh full native build or a GPU/multi-TB benchmark. The correctness reproductions do not depend on that native-build limitation. I have not repeated older issues already fixed in this revision.

Blocking, inline: directory symlinks still let the cache go stale (OutisLi's item 2; ln -sfn is a second trigger).
Also blocking, already raised and still present at this head: wanghan-iapcm's natoms_vec and Paddle-ordering threads, and OutisLi's items 1 (PBC probe) and 3 (prob_uniform with auto batch size).

LGTM at 0565191. I reviewed all 27 changed files and their direct conversion/cache, LMDB reader/sampling, legacy data-adapter, and backend entrypoint integration. This is a new complete changed-source review, not an upgrade of the earlier partial-delta receipts based only on green checks.
I reconciled the earlier substantive reviews against the current code: mixed-composition natoms, Paddle rejection before conversion, exact PBC partitioning, symlink-directory cache invalidation, availability-cache reuse, and vectorized frame-key mapping are addressed. The old per-batch prob_uniform objection needs a distinct qualification: current master already intentionally defines equal sampled-frame shares, not equal batch counts. The H1/H32 control gives 128/128 frames and 4/128 batches, consistent with that documented contract; I am not claiming the former batch-uniform behavior was restored. Uniform-pass allocation is now bounded by the documented ceil(N/M) frame quota, and eager conversion explicitly requires parsed arrays and intermediate copies to fit RAM.
Validation on the Git-blob-verified head: 42 committed conversion tests plus 8 subtests; 31 LMDB/task-map tests plus 8 subtests; the committed seed-order regression using real Torch CPU/LMDB; and 26 exact-source backend lifecycle/fail-fast controls all passed. The lifecycle controls use mock model/data objects, not full backend training.
Limits: no full TensorFlow/JAX/Paddle training, physical GPU/multi-GPU, remote-NFS, or large-data memory qualification is claimed. Test Python is still running; both actual CUDA test jobs are skipped despite the successful aggregate. This approval is the source-review verdict, not a replacement for required CI or normal merge protections.
The earlier rare-PBC partitioning and directory-symlink invalidation issues are addressed in the current implementation. The mixed-type atom-count and early Paddle validation paths also have targeted corrections. My old batch-uniform sampling objection should not be carried forward unchanged: current master explicitly defines prob_uniform by frame shares and bounds a uniform pass by the mean system size. The eager converter's RAM limitation is now documented rather than presented as streaming support.
One reproducible correctness issue still prevents approval: concurrent recovery of a dead local writer's lock can unlink a live successor's lock. The inode check and path deletion are separate operations; see the inline finding. This is a new finding, not a repetition of the resolved cleanup-comment threads.
Validation: 66 focused conversion, LMDB sampling and task-map tests passed, with 11 subtests. Ruff passed for all 25 changed Python files, and whitespace checks passed. A separate two-process probe against the exact conversion module reproduced deletion of the live successor lock, using synchronization only to control the competing processes' interleaving.
Limits: one real dpdata-writer compatibility test was deselected because the available environment has dpdata 1.0.2 rather than the required >=1.1.0. I did not install dependencies or claim end-to-end dpdata 1.1 conversion, full backend training, GPU, remote-NFS or large-data qualification.

[P2] Make stale-lock reclamation safe against a concurrent successor
The inode comparison does not make the subsequent path-based unlink conditional on that inode. Two waiters recovering the same dead local owner can interleave as follows:
A reads the stale lock and gets True from the real _same_lock_file check, then is descheduled.
B reclaims that stale lock and successfully creates a new _ConversionLock at the same path.
A resumes and unlinks B's new lock here.
I reproduced this with two real local processes and the exact module from this commit. A was paused immediately after the real inode check; B ran the real recovery and lock constructor, and its recorded owner was verified alive before A continued. B's live lock was nevertheless removed. A subsequent waiter is then free to enter conversion while B is still working, defeating the writer-exclusion guarantee. The probe establishes the live-lock deletion; it does not claim to have reproduced corrupted conversion output.
The existing successor regression mocks _same_lock_file to return False, covering replacement before the check but not this check-to-unlink window. Please make stale-lock reclamation part of an ownership-safe synchronization protocol and add a competing-waiter regression for this schedule. An additional stat immediately before unlink still leaves the same race.
The reason will be displayed to describe this comment to others. Learn more.
Fixed in 9007414ba. The inode comparison and unlink now run under the same cross-process FileLock guard used for owner-file creation, initialization, heartbeat updates, and release. A competing waiter cannot replace the owner file inside the check-to-unlink window. The guard's locking and inode lifecycle are delegated to filelock.
Added test_competing_recovery_cannot_unlink_live_successor: two real spawned processes pause the first reclaimer immediately after the real inode check, verify that the second cannot acquire until recovery finishes, then verify that the live successor survives another recovery attempt and excludes a third writer. This regression and the existing owner-liveness/initialization tests passed locally.
The reason will be displayed to describe this comment to others. Learn more.
I reviewed the exact head 05651917c6ae62a0134ebaca6d838a30bd9ac24e. The previously reported cache, mixed-nloc, Paddle, rare-PBC, and frame-share issues are addressed. One blocker remains in the unresolved OutisLi thread at deepmd/utils/data_conversion.py:395: stale-lock reclamation checks the inode, then unlinks by pathname; a competing waiter can replace the stale lock between those operations, so a live successor lock is deleted and writer exclusion is lost. The exact-source two-thread probe reproduces this. Please make reclamation ownership-safe and add a regression for this interleaving.
All six threads from the earlier review are addressed at this head: the typing_extensions.Self import, the modifier rejection, Paddle pre-validation, the argcheck documentation, the LMDB natoms_vec contract, and the documented out_format default.
The five findings below are non-blocking and concern the new LMDB path and its interaction with the new conversion default.
The reason will be displayed to describe this comment to others. Learn more.
The PBC partition is unreachable on the pt and pt_expt data paths.
The new zero-cell rule only partitions frames when box is among the availability keys (here, and in the twin in LmdbTestData.availability_groups). box enters that set only through a tracked, optional data requirement, and the only registration in the tree is the legacy adapter added by this PR (deepmd/utils/data_system.py:889). The pt adapter (deepmd/pt/utils/lmdb_dataset.py:222) and the pt_expt adapter (deepmd/pt_expt/utils/lmdb_dataset.py:85) construct LmdbDataReader with no requirement, and the trainers register only loss labels and fparam/aparam/spin.
Trigger: one LMDB holding periodic frames (non-zero cells) and non-periodic frames (all-zero cells), trained or validated with pt or pt_expt. The new conversion defaults out_format to deepmd/lmdb and converts each input path into one LMDB, so files mixing both kinds are a normal product of this feature.
Call chain: create_dataset -> pt/pt_expt LmdbDataset -> LmdbBatchSampler -> _collect_batch_groups -> LmdbDataReader.availability_groups (no box key, so one group per nloc) -> decode_lmdb_batch keeps the raw zero box row and emits no find_box -> nlist takes the periodic branch whenever box is not None.
Consequence: a zero-cell frame can share a batch with periodic frames. The zero cell is inverted as a real cell, giving inf/nan coordinates and a garbage neighbor list, i.e. nan loss or silently wrong forces/energies on the default backend. The stated guarantee that periodic and non-periodic frames are exactly partitioned holds only on the backends that register box.
Evidence boundary: verified by reading the requirement gating, both adapters' constructors, the trainers' requirement registration, the find_box emission rules, and the box is not None branch at this SHA. Not executed: this checkout does not build deepmd.lib, so the nan outcome is inferred rather than reproduced; the representation used is the zero cell, as in this PR's own mixed-PBC fixtures. Registering box (optional, tracked) on both readers, or rejecting mixed-PBC datasets there, would close the gap.
The reason will be displayed to describe this comment to others. Learn more.
Fixed in 9007414ba. Both PT and PT Exportable adapters now register optional, tracked box before sampler/statistics grouping. Their full-validation snapshots inherit this requirement. Canonical batch decoding/collation also returns box=None for nonperiodic batches, and each validation view derives PBC from its own selected subgroup.
Added four cases covering both adapters with fixed-size and mix batches: 300 frames with a single zero-cell frame outside the 256-frame probe. They check exact training partitioning, statistics batches, full-validation views, and finite coordinates through the actual CPU neighbor-list function. All four passed.

Widening LMDB discovery interacts badly with the mixed_type guard.
Making the legacy LMDB adapter the default also flips formats from ("deepmd",) to ("deepmd", "lmdb") for every caller that does not opt out (TF, TF2, JAX, the compress paths). A nested .lmdb under a systems directory is now discovered as an extra source, which the new lmdb_factory docstring states as intended. But the group-level mixed_type agreement check below this line inspects only DeepmdDataSystem children, so an LMDB child (always mixed) and a classic non-mixed NPY child can end up in one group with mixed_type=True.
Trigger: a TF (also TF2/JAX/compress) training run whose single data group contains a non-mixed NPY/HDF5 system together with an LMDB dataset, with default options and init_from_scratch, so data_stat runs.
Call chain: get_data -> default factory -> this formats widening -> expand_sys_str discovers the nested LMDB -> resolve_data_sources splits it into a separate child -> GroupedDataSystem reports mixed_type=True -> trainer.data_stat -> collect_batches / merge_sys_stat.
Consequence: the non-mixed child's stat batch has no real_natoms_vec, while merge_sys_stat sizes nsys from the first key and indexes every key up to it, so the run fails with an IndexError before training starts; where it does not fail, statistics are computed from a mismatched subset. Existing TF/TF2/JAX configurations also gain a training source that was previously ignored.
Evidence boundary: read from source at this SHA; no TF/LMDB run was executed, so the IndexError follows from the control flow and list lengths. Extending the agreement check to LMDB children, or leaving formats unchanged unless a backend supplies a factory, would remove the composition.
The reason will be displayed to describe this comment to others. Learn more.
Fixed in 9007414ba. The legacy mixed_type agreement check now includes LmdbDataSystem alongside DeepmdDataSystem. Incompatible legacy sources raise a clear ValueError during construction, and already acquired LMDB readers are closed. The check remains scoped to the legacy adapters so PT Exportable's supported canonical-data composition continues to work.
Added a regression combining non-mixed HDF5 with LMDB both within one group and across separate groups; it verifies rejection and reader cleanup. These cases and the existing PT Exportable NumPy/LMDB composition regression passed.
The reason will be displayed to describe this comment to others. Learn more.
The conversion cache is created where discovery will later find it.
The cache directory is Path.cwd()/.deepmd_dpdata_cache, and native discovery walks root.rglob("*") without excluding it. The sibling fingerprint walk in this same file does exclude it ("Exclude our cache subtree so publication cannot invalidate its own input"), so the omission is not the file's only stance on the cache. Path.rglob matches dot-prefixed directories.
Trigger: a run from directory X with a non-DeePMD format, which creates the cache under X, followed by any later run (or a later data group, or dp test -s) whose unformatted native group resolves systems to X or an ancestor, e.g. "." or "..".
Call chain: resolve_data_groups -> process_systems -> expand_sys_str -> root.rglob("*") descends into .deepmd_dpdata_cache -> the cached LMDB/NPY directory is returned as a system.
Consequence: previously converted cache entries are silently added as extra training/validation/test systems. A validation group with systems: "." can pick up the training group's cache (train/validation leakage), a training group rooted at the CWD double-counts its data, and dp test -s . evaluates cache copies. Affects pt/pt_expt with the LMDB cache and tf/jax/pd with deepmd/npy.
Evidence boundary: the discovery behaviour was executed against this SHA's deepmd.utils.data_path with a synthetic cache layout, and the cache entries were returned. The end-to-end conversion was not run, because the local dpdata predates deepmd/lmdb.
The reason will be displayed to describe this comment to others. Learn more.
Fixed in 9007414ba. Native discovery now excludes .deepmd_dpdata_cache descendants when scanning an ancestor directory, for both ordinary traversal and recursive patterns. Explicitly naming a converted dataset or its cache root remains supported, including discovery used by the converter itself.
Added conversion-then-native-discovery coverage for cached LMDB and patterned/unpatterned discovery coverage for cached NumPy outputs. The tests verify that only the original native systems are discovered and that explicitly selected cached outputs remain usable; all passed.
The reason will be displayed to describe this comment to others. Learn more.
The default LMDB adapter has no test through the entrypoints that now depend on it.
This class is what TF, TF2 and JAX receive by default, and its consumer surface is wider than the batch payload the adapter unit tests check: get_data_dict() placeholder descriptions, the LmdbTestDataNlocView stat-group interface (dirs, _load_set, get_natoms, pbc) that both neighbor-stat implementations walk, and the data_systems interface used by JAX full validation. No test under source/tests/tf, source/tests/tf2 or source/tests/jax references LMDB, and the entrypoint tests added here replace get_data with a mock, so the adapter is never constructed through those paths.
Trigger: dp train on TF/TF2/JAX with training_data.systems pointing at an .lmdb, or with the new format conversion, whose default output format is LMDB.
Consequence: a regression in the adapter's backend-facing contract passes CI and only surfaces for users training on LMDB with those backends, which is the configuration this PR enables by default.
Evidence boundary: an exhaustive grep of the test tree at this SHA; no TF/TF2/JAX LMDB run was executed. A smoke test per backend that builds get_data output from an LMDB and walks data_systems / dirs / _load_set would close it.
The reason will be displayed to describe this comment to others. Learn more.
Added backend smoke tests in 9007414ba: source/tests/tf/test_lmdb_data.py, source/tests/tf2/test_lmdb_data.py, and source/tests/jax/test_lmdb_data.py.
Each uses a real LMDB containing periodic and nonperiodic frames, calls the actual entrypoint update_sel and get_data, and exercises get_data_dict, batch sizes, data_systems, dirs, _load_set, get_natoms, and per-view PBC. They verify real neighbor statistics; the JAX case also traverses the full-validator data-system interface. All three passed on CPU, as did the TF core inference test. These are startup/interface smoke tests using existing native libraries, rather than full TF/TF2/JAX training tests.

An LMDB task is weighted as a single system in multi-task training.
get_training_data_size prefers get_model_sampling_size() and falls back to get_nsystems(). This class sets nsystems = 1, implements get_nsystems() as shown, and has neither get_model_sampling_size nor __len__. The pt_expt adapter implements get_model_sampling_size returning the retained frame count, and the helper's docstring promises to count "NumPy/HDF5 systems and retained LMDB frames".
Trigger: JAX or TF2 multi-task training with one task whose training_data is an LMDB and training.model_prob unset, so task weights are derived from data sizes.
Call chain: default factory -> this class -> jax/train/trainer.py / tf2/train/trainer.py -> resolve_model_prob -> get_training_data_size -> get_nsystems() -> 1.
Consequence: a multi-thousand-frame LMDB task gets the same sampling weight as a one-system NumPy task, and two LMDB tasks are weighted 1:1 regardless of relative size, inconsistent with pt and pt_expt for the same configuration. There is no crash, and an explicit model_prob works around it.
Evidence boundary: read from source (class body, helper ordering, default factory, both trainer chains); not reproduced. Implementing get_model_sampling_size as len(self._reader) mirrors the pt_expt adapter.
The reason will be displayed to describe this comment to others. Learn more.
Fixed in 9007414ba. The legacy LMDB adapter now implements get_model_sampling_size() as len(self._reader), so automatic JAX/TF2 task probabilities count retained LMDB frames while get_nsystems() keeps its existing logical-system meaning.
Added a regression through get_data and resolve_model_prob: a four-frame task and a mixed-nloc task reduced to one retained frame by filter:1 receive probabilities [0.8, 0.2]. It also verifies that the logical-system count remains one. The regression passed.

The five points from my earlier review are addressed on this head, and each has a regression test behind it: the periodicity partition now registers box on both Torch adapters, the mixed-type agreement check includes LMDB children, the conversion cache is excluded from native discovery, the adapter is covered through the TF/TF2/JAX entrypoints, and retained LMDB frames drive the automatic task weights.
The new findings below all sit in the layers this PR adds or newly enables: the automatic dpdata conversion path, and LMDB as a default data source for the legacy backends. Five of them are blocking — two hard failures at startup, one silent hang, one cross-user integrity issue in the conversion cache, and one wrong-result path in dp test.
The reason will be displayed to describe this comment to others. Learn more.
TF training on LMDB dies in data_stat with TypeError for the default descriptor.
get_data now installs the legacy LMDB adapter by default (lmdb_factory is None and lmdb_supported), so TF receives LmdbDataSystem, whose mixed_type is unconditionally True. Ener._compute_input_stat takes the mixed-type branch and calls self.descrpt.compute_input_stats(...) with eight positional arguments, while DescrptSeA.compute_input_stats has six positional parameters. The call fails at argument binding, before any statistics are produced. se_atten and hybrid accept the extra arguments; se_e2_a, se_r and se_t do not.
Trigger: TF backend, training_data.systems pointing at an LMDB dataset (or at any input converted with the default out_format=deepmd/lmdb), descriptor se_e2_a, and a fresh run (the default init_from_scratch — data_stat is only skipped for restart/init_model/finetune).
Consequence: The TF+LMDB path this PR enables is unusable with the descriptor its own smoke configuration uses. Before this change the same configuration failed fast with NotImplementedError from process_systems; now it completes neighbor statistics (writing sel into the config) and then aborts, leaving a half-valid setup. The added TF/TF2/JAX tests stop at get_data/update_sel, so CI never reaches data_stat.
Evidence boundary: Established by reading the enabling line, the unconditional mixed_type property, the call site and the callee signature at this commit; the TF training stack was not executed here.
The reason will be displayed to describe this comment to others. Learn more.
A FIFO anywhere in a conversion source tree hangs the process forever.
_source_signature treats every non-directory entry with st_size <= 1 MiB as a small file to hash, and hashes it with a blocking path.open("rb").read(...). There is no stat.S_ISREG check. A named pipe reports st_size == 0, so it takes that branch, and open blocks until a writer appears — which, for a pipe staged in a dataset directory, never happens.
Trigger: a data group with a non-native format whose systems path is a directory containing a FIFO (a symlink to one behaves the same). Both the fresh-conversion call and the cache-reuse call reach the scan.
Consequence:dp train/dp test hang indefinitely during dataset setup, with no error, no timeout and no indication of where it stopped. Nothing in the code, the docstring or the documentation restricts the source tree to regular files, and a FIFO dropped into a shared scratch directory is an ordinary occurrence.
Evidence boundary: Reproduced by executing this commit's _source_signature on a temporary directory containing a regular file plus mkfifo; faulthandler pinned the block inside add_file. The reachability of the scan from the entrypoints is read from the call chain.
The reason will be displayed to describe this comment to others. Learn more.
The conversion cache can be pre-populated by another local user and consumed as the training set.
The cache path is Path.cwd() / ".deepmd_dpdata_cache" / f"{stem}-{out_fmt}-{digest}", where digest is a sha256 over source_resolved|fmt|out_fmt|schema|dpdata_version — all public inputs, so the path is fully predictable and contains no user identifier. Reuse is decided solely by comparing a sidecar .source.json against _source_signature(source, output), itself a plain sha256 of the source's stat data and small-file contents. No check consults file ownership or mode, and the cache directory is created with the default mode rather than 0700.
Trigger: a victim runs dp train from a shared or group-writable working directory with a data group that sets format; another user with read access to the source writes the cache entry and a matching .source.json before the run.
Consequence: the victim's training/validation set is silently replaced by attacker-controlled data, with no conversion, no log line and no warning; the resulting model and any downstream inference are wrong. This is the consequence the per-user cache isolation requested on the predecessor PR was meant to prevent, and it is not addressed here.
Evidence boundary: Reproduced by running this commit's module in a temporary working directory: an entry and manifest written by a third party were accepted and returned as the data systems. The multi-user permission model was not exercised in a real multi-user setting; the absence of any ownership or authenticity check is what makes the gate behave identically regardless of who created the files.

Conversion-input enumeration does not exclude the cache, so a second run feeds converted outputs back to dpdata.
expand_sys_str was given an explicit exclusion — "Converted outputs are implementation details, not additional datasets when discovering an ancestor" — but _iter_conversion_inputs, which also walks an ancestor tree, was not. It returns every rglob_patterns match under the source root, including cache artifacts such as <stem>-<out_fmt>-<hash>.lmdb, their .source.json sidecars and their lock files.
Trigger: a data group with a non-native format, systems equal to or containing the working directory (the schema default for systems is "."), and an rglob_patterns entry that matches cache artifact names — for example files data_0.extxyz with pattern ["data_*"], since the produced cache directory is data_0-deepmd-lmdb-<hash>.lmdb. The second such run triggers it.
Consequence: the data group aborts with IsADirectoryError when the matched artifact is the converted LMDB directory, or with No frames were loaded by dpdata when it is a manifest or lock file. Training, validation and dp test cannot start. Where an artifact does parse under the configured input format, the previously converted output is instead re-converted and included as an extra dataset.
Evidence boundary: Reproduced with this commit's own _iter_conversion_inputs/_convert_system_by_dpdata: the cache directory and sidecar are enumerated and the conversion raises. The exact exception class was observed with the locally installed dpdata; the PR pins a newer version, so the class may differ, but the path cannot succeed as an input either way.

dp test still assigns one periodicity flag to a whole atom-count group.
LmdbTestDataNlocView.pbc documents that it answers "whether every frame represented by this view is periodic", but it decodes exactly one frame (indices[:1]) and applies that answer to all of them. dp test constructs the view as LmdbTestDataNlocView(lmdb_data, nloc_val) with neither frame_indices nor pbc, so the fallback uses the whole nloc_groups[nloc], which is partitioned by atom count only. The training, statistics and full-validation paths avoid this by registering box and passing explicit indices or pbc=, but LmdbTestData in entrypoints/test.py registers no requirement.
Trigger:dp test on an LMDB whose frames of one atom count mix a real cell with a zero cell — for example a MultiSystems converted from several inputs of equal size where some carry Lattice= and some do not. shuffle_test defaults to true, so which frame decides the flag is not even deterministic.
Consequence: if the first frame is periodic, the zero-cell frames are handed to the model with a zero cell under pbc=True — the non-finite ghost-coordinate failure this PR fixed for the other paths; if it is non-periodic, the periodic frames are evaluated without PBC. Energies, forces and virials are silently wrong for the affected frames, and the result depends on frame order.
Evidence boundary: The single-frame probe, the construction without frame_indices/pbc, and the scalar flag driving boundary handling are read directly from this commit. No inference run was executed here.

The pt_expt adapter is excluded from the new mixed-type agreement check.
The check filters legacy_sources with isinstance(source, (DeepmdDataSystem, LmdbDataSystem)). deepmd.pt_expt.entrypoints.main._build_data_system supplies its own factory returning deepmd.pt_expt.utils.lmdb_dataset.LmdbDataSystem, a separate class with no base class, so pt_expt's LMDB children never enter that set. The comment introducing the check states the opposite intent — "LMDB children must participate in this check as well as NumPy/HDF5 children".
Trigger: the pt_expt backend with a data group that combines an LMDB source and a non-mixed NPY/HDF5 source. TF, TF2, JAX and pt reject this configuration with All data systems must agree on mixed_type; pt_expt accepts it.
Call chain:pt_expt/entrypoints/main.py:_build_data_system -> get_data(..., lmdb_factory=build_lmdb) -> child = lmdb_factory(...) -> the isinstance filter skips it -> make_stat_input -> the statistics helper selects natoms_key from sampled[0].
Consequence: the configuration that every other backend rejects at startup reaches statistics setup on pt_expt and can fail there with KeyError: 'real_natoms_vec' — a loud but obscure crash instead of the intended actionable error. Numerically the run does not silently produce wrong results, which is why this one is not blocking.
Evidence boundary: The class and factory wiring, the filter, and the absence of any other mixed-type guard on the pt_expt path are read from this commit; the downstream KeyError is derived from the statistics code path and was not executed.

Add automatic training/validation conversion through dpdata
formatandout_format(output_formatalias), defaulting to cacheddeepmd/lmdboutput. Multiple converted paths compose through the native data-group API.Conversion lives in a loader-independent module, eliminating import cycles between path discovery, data configuration, and LMDB. The legacy
data_system.process_systemssignature delegates to the common path router.Conversion tracks file metadata, small-file content, and directory-symlink targets and children, with cycle protection. Owned locks serialize writers, and source changes during conversion prevent publication of a valid cache manifest. Setup failures close readers already acquired for the task or data group.
LMDB adaptations preserve the legacy mixed-type
natoms_vecinvariant and exactly partition periodic/nonperiodic frames, including rare zero-cell frames outside the optional-label probe. Neighbor-statistics proxies likewise separate periodicity. The legacy adapter uses the common batch iterator for grouped sampling and progress restoration. Bulk key mapping stays in NumPy; availability indexes are reused until the optional tracked key set changes. The sampling rule follows current master:
prob_uniformgives each retained system the same long-run frame share, including unequal automatic batch sizes; it does not promise equal batch counts. Uniform passes remain bounded by the mean system frame count rather than expanding every system to the largest size.Constraints:
