fix(server): storage cleanup treats symlinked spellings of a worktree as one checkout - #25735
Storage cleanup decides which threads share a worktree by comparing path.resolve strings, which do not follow symlinks. When two threads store one checkout under different spellings (its real path, and a path through a symlinked parent such as macOS /tmp → /private/tmp), each lands in its own one-thread group. So the "Shared by N threads" guard never fires, and the checkout is deleted while the other thread still points at it. Two spellings reach the database through, for example, t3_thread_launch with an existing_worktree strategy, which validates worktreePath through realPath but stores the caller's spelling.
Reproduced on main 354f6c8 with a dev server on a fresh database: two threads were bound through MCP to <T3 home>/worktrees/repo/wt-split and <alias → T3 home/worktrees/repo>/wt-split, with "Delete unchanged worktrees" on. The next sweep logged storage cleanup removed worktree and deleted the checkout while both threads still referenced it. Two threads on the same spelling (wt-same) were kept as shared.
Change
Storage cleanup compares real paths wherever it decides whether something refers to the candidate worktree. A per-sweep canonical helper resolves a path with fs.realPath, falls back to path.resolve when that fails, applies the existing Windows case folding (pathKey), and caches each result for the sweep. The keys are only compared, never opened. It is used for:
grouping live and deleted threads by worktree;
the re-read of thread bindings and shells before removal;
the open-terminal and live provider-session checks, which match a cwd against both the worktree's stored spelling and its real path, so a session in a deleted folder under the stored alias still protects it;
the project-root containment check, which matches either the worktree's stored spelling or its real path, so a missing project root stored through the alias still protects the worktree.
Report entries, the existence check, the "worktree is a symbolic link" check, git commands, measuring and removal still use the thread's own stored spelling. Nothing is persisted differently.
The issue names the v1 CheckpointReactor drift-follow and the SQL guard proposed in https://git.cafe/pingdotgg/t3code/pulls/9185. Neither exists on main: v1 orchestration was removed in https://git.cafe/pingdotgg/t3code/pulls/2829, and https://git.cafe/pingdotgg/t3code/pulls/9185 was closed unmerged. Storage cleanup is the automatic guard with the failure mode the issue describes (a worktree removed while another thread still points at it through a different spelling), so the fix is there. CheckpointRestoreSafety already compares real paths. Server only; no contract, client, adapter or MCP change.
Verification
Focused test in apps/server/src/storageCleanup.test.ts, "keeps a checkout two top-level threads store through a symlinked parent". It covers two top-level threads, one storing the real worktree path and one storing it through a symlinked parent, both settled 20 days ago with "settled after 8 days" on.

On this branch it passes.
The existing "keeps a worktree protected by a missing project root" test now also runs with the worktree and the missing project root stored through a symlinked parent, both before the check and during measurement. Main keeps those worktrees; comparing only real paths would remove them.
"keeps a checkout two top-level threads store in different case on Windows" (host platform win32) covers the case folding.
"keeps a worktree for a live session in a missing folder under its stored alias" covers the session check.
vp test run src/storageCleanup.test.ts: 127 passed.
vp run check:changed passes on the merged head: format, lint, knip, typecheck, tests.
Runtime transcript: one driver run against each side's own dev server (T3CODE_DEV_SEED=0, fresh database), with synthetic data only. The driver:
creates a throwaway repo and three checkouts in the managed worktree folder, plus an alias that reaches that folder through a symlink;
launches threads through MCP t3_thread_launch with existing_worktree, each running one claude-haiku-5-5 turn;
turns on "Delete unchanged worktrees" and restarts so sessions end and the startup sweep runs.
wt-solo (one thread) is a positive control that cleanup removes on both sides.

…shared ownership
Two top-level threads that store one checkout as its real path and as a
path through a symlinked parent are grouped separately by storage cleanup,
so the "shared by N threads" guard never fires and the checkout is removed.
This test reproduces #9245 and fails until cleanup compares canonical paths.

… as one checkout
Storage cleanup decided worktree identity with path.resolve, which does not
follow symlinks. Two threads storing one checkout as its real path and through
a symlinked parent landed in separate one-member groups, so the "shared by N
threads" guard never fired and the checkout was removed while another thread
still used it.
Cleanup now groups threads, deleted threads, thread bindings, terminals and
provider sessions by the checkout's real path, resolved once per path per
sweep and falling back to path.resolve when the path no longer exists. Report
entries, existence checks and removal still use the candidate thread's own
spelling, and a worktree directory that is itself a symlink is still kept.

Macroscope's review found this PR approvable — This is a localized server-side bug fix that makes storage cleanup recognize symlinked and case-variant spellings of the same worktree while preserving existing deletion mechanics. Focused tests cover the new path identity and protection cases, with no defaults, schemas, or static-analysis settings changed.

…heir stored spelling

Walkthrough
Storage cleanup now canonicalizes worktree paths when grouping thread references and checking whether terminals, project roots, and provider sessions protect a worktree from removal. Tests cover shared worktrees referenced through symlinked or differently cased paths, missing project roots, and provider sessions using symlink aliases.
Cleanup resolves worktree paths to canonical paths and uses them to group live and deleted threads. Tests cover shared worktrees referenced through symlinked-parent paths and differently cased Windows paths.
Terminal, project-root, thread-binding, latest-thread, and provider-session checks compare canonical paths during cleanup and revalidation. Tests cover missing project-root protection across stored and symlinked-parent paths, including a check during paused measurement, and a provider session using a missing subfolder under a stored symlink alias.
The change is mergeable after normal checks; no new blocking cleanup failure is established by the supplied evidence.

Explanation
Issue [#9245] requires one worktree identity for different path spellings and protection of shared worktrees. The active storage cleanup now canonicalizes paths with fs.realPath, falls back to path.resolve, applies pathKey, and reuses keys during each sweep. The code uses these keys for thread grouping, binding rechecks, shell checks, terminal and provider-session checks, and project-root checks. Tests cover a symlinked parent, Windows case folding, missing project roots, and a live session under a stored alias. The named v1 CheckpointReactor and proposed SQL guard are not present in the reviewed tree. Existing CheckpointRestoreSafety already compares real paths.
Full details: Out of Scope Changes check
Explanation
The changes stay within issue [#9245]. The added tests and Windows case folding support worktree identity safety. Cleanup keeps stored path values and uses the stored spelling for reporting, filesystem operations, Git commands, measurement, and removal. No unrelated client, contract, adapter, or MCP behavior changed.

Add focused tests for the new canonical protections.
This test covers only thread grouping. The same PR changes four other protections to compare canonical paths:
terminal cwd and worktreePath
project-root containment
provider-session cwd
revalidation bindings in blockedSinceCheck
None of them has a test that uses a symlinked spelling. If one of these breaks, the worktree is removed while it is still in use. The fixture already has setOpenSessionCwd and setSessionLive. Add at least one test where a live session's cwd goes through linkedParent and cleanup keeps the worktree with "Provider session is still open".
Based on learnings: "Backend behavior changes ship with focused tests for that behavior."

…on Windows
Canonical worktree keys skipped pathKey, so on Windows two spellings of
one checkout that differ only in case still split into separate groups.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
Fail closed when resolving a live terminal or provider-session cwd.
canonical converts every fs.realPath failure into a lexical path.resolve value. A live terminal can retain its cwd after that path spelling becomes unresolved. The fallback can differ from the candidate's canonical key, so hasTerminal can return false.
The same gap exists for live provider sessions at storageCleanup.ts:999-1004. When both checks return no block, cleanup reaches removeLinkedWorktree at storageCleanup.ts:1008-1050.
Treat canonicalization failure for an active terminal or provider session as a protection result. withWorkspaceLease does not provide this protection: it keys a temporary semaphore by the raw string and the terminal manager holds it only while opening or restarting the session. This correction is independent of missing-project-root handling.

…folders
A terminal or provider-session cwd in a deleted folder cannot be
resolved, so its fallback no longer matched the worktree's real path when
the thread stored the alias spelling. Compare cwds against both of the
worktree's spellings, as main did lexically.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
@coderabbitai On the outside-diff finding (live terminal / provider-session cwd that cannot be resolved): fixed in c78e85e, but not by failing closed. Treating any unresolvable live cwd as protection would let one stray terminal block every candidate. The actual regression was narrower: when the thread stores the alias spelling and a live cwd is in a deleted folder under that alias, main matched it lexically and this branch did not. Terminal and session cwds (and a terminal's own worktreePath) are now matched against both of the worktree's spellings, stored and real, so every case main protected is still protected. New test: "keeps a worktree for a live session in a missing folder under its stored alias", red on the previous head, green now.

@juliusmarminge Matching both the stored and real worktree paths addresses the regression you describe without making an unrelated, unresolvable cwd block every candidate.
I could not verify the fix. The sandbox checkout is at 7d989bf9, and c78e85e576 is unavailable. That checkout still uses canonical-only terminal and session comparisons, and it does not contain the named regression test.
Please retry verification against the updated PR head. I’m leaving the finding unresolved because verification is inconclusive, not because this checkout disproves your fix.

Learning: In pingdotgg/t3code, apps/server/src/storageCleanup.ts must keep worktree deletion fail-closed when resolveWorkspacePath fails for an active provider-session cwd or a live terminal path. An unresolved physical path cannot establish that the session or terminal is outside the candidate checkout. Do not use lexical path.resolve as a fallback to permit deletion. Emit a warning, preserve the checkout, and retry on a later sweep after the unresolved path is repaired.

Learning: In pingdotgg/t3code, managed-worktree cleanup and startup must share a physical checkout path identity. apps/server/src/workspace/workspaceLease.ts exports resolveWorkspacePath for this purpose. A lexical path.resolve is insufficient because symlink aliases can refer to the same checkout. Apply the physical identity to persisted launch paths, legacy startup/rollback projections, cleanup grouping and safety checks, and terminal workspace lease keys. Keep the long-running provider turn outside the startup lease.
@coderabbitai The fix is on the current head, c78e85e (pushed after the checkout you used). Please re-verify there: occupies in apps/server/src/storageCleanup.ts matches terminal and session cwds against both the stored and the real worktree path, and the test is "keeps a worktree for a live session in a missing folder under its stored alias".
On the learning from https://git.cafe/pingdotgg/t3code/pulls/15208: there is no resolveWorkspacePath on main. workspace/workspaceLease.ts only holds a semaphore keyed by the raw string, and main's session check compares path.resolve lexically. This PR keeps that lexical comparison and adds the real-path one, so no case main protected becomes unprotected.

Problem
Storage cleanup decides which threads share a worktree by comparing
path.resolvestrings, which do not follow symlinks. When two threads store one checkout under different spellings (its real path, and a path through a symlinked parent such as macOS/tmp→/private/tmp), each lands in its own one-thread group. So the "Shared by N threads" guard never fires, and the checkout is deleted while the other thread still points at it. Two spellings reach the database through, for example,t3_thread_launchwith anexisting_worktreestrategy, which validatesworktreePaththroughrealPathbut stores the caller's spelling.Reproduced on main 354f6c8 with a dev server on a fresh database: two threads were bound through MCP to
<T3 home>/worktrees/repo/wt-splitand<alias → T3 home/worktrees/repo>/wt-split, with "Delete unchanged worktrees" on. The next sweep loggedstorage cleanup removed worktreeand deleted the checkout while both threads still referenced it. Two threads on the same spelling (wt-same) were kept as shared.Change
Storage cleanup compares real paths wherever it decides whether something refers to the candidate worktree. A per-sweep
canonicalhelper resolves a path withfs.realPath, falls back topath.resolvewhen that fails, applies the existing Windows case folding (pathKey), and caches each result for the sweep. The keys are only compared, never opened. It is used for:Report entries, the existence check, the "worktree is a symbolic link" check, git commands, measuring and removal still use the thread's own stored spelling. Nothing is persisted differently.
