Slice 1 of #1913 (queue task 3191): the dependency configuration chain's configuration + transport half. Follow-up of the design/analysis on #1913; remaining slice-1 items (runner emission, plugin parity) are listed at the bottom.
What this slice does
Settings: deps.* group (source, manifest, autoInstall, frozen, + paths.deps) declared in the settings registry and read through accessors; docs/configuration.md / docs/environment.md regenerated.
internal/deps: Config/From, scope-aware Parse, Conflicts, manifest Find/Load/walk-up, JSONC stripping, the Set/Resolve chain, Frozen, Describe, and JSON/lockfile text forms — with chain tests.
Transport: execsvc.Options.Deps (+ DepsOptions) carries the dependency set as text, not paths (a path would name the caller's filesystem); CLI a.depsOptions wired into the exec and run wire paths, with CLI tests.
Tests
Laptop: go test ./internal/deps/ ./internal/execsvc/ pass; internal/settings shows only the two failures that also fail on clean origin/main (verified in a detached worktree at origin/main): TestTheReadByColumnIsWhatTheCodeReads, TestEveryDocumentHasAChapter. Full go test ./... runs in CI.
Remaining (tracked on task 3191's checkpoint)
internal/runner emission: deno npm: specifiers / deno.json imports map; bun/node materialised package.json in the exec workdir; frozen lockfile honoured (bun --frozen-lockfile / npm ci / deno.lock), never rewriting a user project; autoInstall → --install= mapping.
Flag reach: Commands: runCommands on the deps settings so --deps-source/--deps-manifest/--deps-autoInstall/--paths-deps reach run+exec (flagreach parity test).
Plugin parity check for Deps on the exec path.

Summary by CodeRabbit
New Features
Configure script dependencies with package requests, project manifests, and dependency paths.
Choose dependency sources and whether supported runtimes install dependencies automatically.
Dependencies and relevant lockfiles are prepared for script execution, including local package references and runtime-specific lockfile selection.
Manifest discovery can use the script’s directory, and JSONC manifests are supported.
Bug Fixes
Conflicting package versions are reported as errors instead of proceeding with incompatible dependency requests.
Documentation
Added reference material for dependency settings and their behavior.
slice 1)
Declares the five knobs the dependency chain needs -- deps.source,
deps.manifest, deps.packages, deps.autoInstall, paths.deps -- in the one
registry, so each is readable from a config file, MCPX_DEPS_* and its
flag. paths.deps reuses internal/searchpath exactly as paths.scripts
does: null splice, nearest-wins, Describe().
internal/deps carries the value the chain acts on (Config) and the two
pieces that are pure functions over it: specifier parsing that keeps a
scope (@scope/pkg@1.2.3) and conflict detection between an explicit pin
and the project manifest. Conflicts are reported, never merged -- a pin
that contradicts the manifest is a question for whoever wrote the
manifest.
Chain resolution, execsvc.ExecOptions.deps, CLI flags and per-runtime
emission are the remaining steps on this branch; see the task resume
brief.
Refs #1913
The chain runs explicit request, then the nearest project manifest, then the
configuration directory, then the host -- host contributes nothing to the set
because enumerating the machine's tree is #1908's problem, not this one.
A package.jsonc is accepted: comments and trailing commas are stripped by a
scanner, so a // inside a git url is a value and not a comment.
An explicit pin that contradicts the project manifest is REPORTED, never
merged or silently replaced, and a present lockfile marks the set frozen so
the runtime is asked to honour it and never rewrite it.
Refs #1913
Deps now travels from the CLI to the daemon as data: specifiers, the
manifest's own text and the lockfile's text. Never a path -- a remote
daemon can only open its own filesystem, and the caller meant theirs,
which is the same rule phase lines already follow.
A package.jsonc is sent as plain JSON named package.json, since no
runtime reads comments. A script that asked for nothing carries no
Deps at all, so every existing run behaves exactly as before.
Also regenerates docs/parity.md, whose CLI-command count was already
stale on main (69 commands, doc said 67). Unrelated to this change.

Walkthrough
This change adds dependency settings, manifest discovery and package resolution, and dependency data transport through local and remote execution. The runner materializes manifests and runtime-specific files, installs dependencies when configured, links modules for file-based runs, and supplies dependency flags to preflight checks.

Settings and dependency resolution pkgs/mcpx/internal/settings/*, pkgs/mcpx/internal/deps/*, pkgs/mcpx/docs/configuration.md
Adds dependency source, manifest, package, auto-install, and search-path settings. Resolves package layers, checks version constraints, discovers manifests, and collects lockfile and npm configuration data.
Resolution and execution transport pkgs/mcpx/internal/cli/*, pkgs/mcpx/internal/api/ops_exec*, pkgs/mcpx/internal/execsvc/*, pkgs/mcpx/internal/e2e/*, pkgs/mcpx/docs/proposals.md
Passes resolved dependency options through local and remote execution. The execution schema declares the transported fields, and tests cover payloads and observable setting effects.
Generates runtime-specific manifests, lockfiles, and Deno configuration. Transports local artifacts, handles frozen installs and additions, and tests materialization and work-directory identity behavior.

- fast path no longer discards an explicit deps.autoInstall policy or a
configured paths.deps search path
- wire payload carries the resolved set, so config-layer packages
(deps.source=config) reach a remote daemon
- DepsOptions.Lockfile is []byte: binary lockfiles (bun.lockb) survive
JSON transport byte-for-byte instead of UTF-8 replacement corruption
- discovery starts at the script's directory (exec + local run paths),
as deps.manifest documents, not only the caller's cwd
- deps resolution failures propagate to the caller instead of silently
becoming an unconfigured run
Five new regression tests in internal/cli/deps_test.go, one per finding;
go test ./internal/cli/ ./internal/deps/ ./internal/execsvc/ pass on the
laptop.
All 5 Codex P2 findings dispositioned in d166d9fe, each with a reply on its thread and a regression test in internal/cli/deps_test.go: fast-path keeps explicit deps.autoInstall/paths.deps; payload carries the resolved set (config-layer packages included); DepsOptions.Lockfile is now []byte so binary bun.lockb survives the wire; discovery starts at the script's directory on both exec paths; resolution failures propagate as errors. Laptop: go test ./internal/cli/ ./internal/deps/ ./internal/execsvc/ ./internal/settings/ all pass.
Merge conflict with main resolved (d620a420): the only conflict was the generated docs/environment.md; resolved and regenerated via the settings -update test. This also explains the missing CI — no checks were ever created while the PR was CONFLICTING; basic test/proxy/spec-parity are now queued.
Remaining for a full-budget shift (unchanged): runner emission per runtime, plugin parity for Deps, docs/proposals.md truth-up, full pkgs/mcpx go test ./..., then merge on green CI + clean Codex re-review of the new head.
- cli/depsOptions: a resolved conflict is now an error naming both
versions instead of being discarded with the resolution metadata
the wire cannot carry
- deps.Resolve: an unversioned request inherits the version a lower
layer declares instead of erasing its pin from the payload
- deps.Resolve: a malformed or unreadable configuration-layer
manifest fails resolution; only ErrNoManifest is an absent layer
Regression tests for all three.
…g-layer conflicts (#1913)
Codex re-review on PR #2589 @ a2f9639, two real findings fixed:
- Conflicts compared version strings, so a manifest declaring ^1.3.0
contradicted an explicit pin of 1.3.0 it allows (and depsOptions
rejects on any reported conflict, so valid runs failed). Conflicts
now asks whether the pin satisfies the declared range (^, ~, >=, >,
<=, <, exact, *; unparseable requirements fall back to the textual
comparison, so a contradiction is never waved through).
- A manifest named explicitly via deps.manifest that does not exist
had its ErrNoManifest suppressed like an empty discovery. Resolve
now propagates it when cfg.Manifest is set.
Plus the completion of the earlier conflicts finding: Resolve also
computes conflicts against the configuration layers manifest, not
only the projects, so depsOptions error covers both.
Tests: TestAPinInsideTheManifestRangeIsNotAConflict,
TestAnExplicitlyNamedManifestThatIsMissingFails,
TestConfigLayerConflictsAreReported. deps + cli packages pass on the
laptop; full suite via CI.
…ases (PR #2589)
Two Codex P2s from the re-review of e1f4bad:
- Config-layer conflicts are now checked only for packages the
project manifest does not already supply. With deps.source=config,
a pin matching the winning project declaration (shared@2.0.0) was
reported as conflicting with the overridden config entry
(shared@9.9.9), and depsOptions rejects every reported conflict —
so a correct pin prevented execution.
- Version comparison preserves prerelease identifiers: parseSemver
keeps the prerelease (build metadata still dropped), precedence
follows semver (a release follows its prereleases; prerelease
identifiers compare per the standard rules), and satisfiesRange
applies npm's prerelease rule — a prerelease satisfies a range
only when a comparator names the same release tuple with a
prerelease. A 1.3.0 pin no longer admits 1.3.0-beta.1, and ^1.3.0
no longer admits 1.4.0-beta.1.
Tests: TestConfigLayerConflictMaskedByProjectIsIgnored,
TestPrereleasePinsConflict. go test ./internal/deps/
./internal/cli/ ./internal/execsvc/ pass on the laptop.
…ors (Codex P2s, PR #2589)
Config layer: when deps.source=config and no project manifest competes, the config manifest now lands on the set with Frozen set, so its lockfile is transported instead of discarded. LockfileText returns its read error (new third return) and depsOptions propagates it, instead of silently treating an unreadable lockfile as none. Tests: TestConfigLayerLockfileIsPreservedWithoutAProject, TestLockfileTextPropagatesReadErrors; deps and cli suites pass.
runner.Deps materialised into the exec workdir (package.json merged/synthesised, deno.json imports map, lockfile byte-for-byte); bun --install=/--no-install mapping with frozen via fallback+lockfile, deno --frozen for deno.lock, node frozen sets installed with npm ci in the workdir. execsvc RunWith converts wire DepsOptions to runner.Deps at the one boundary CLI, /v1 and MCP all cross, so no path can accept deps and drop them. 7 new runner unit tests.
Runner emission landed in 200cacb (+ proposals truth-up e77593b): runner.Deps materialisation, per-runtime flags, npm-ci frozen path, and the execsvc RunWith conversion so wire deps are no longer dropped. Targeted tests pass (runner/execsvc/deps packages, 7 new unit tests). Full suite is this PR's CI leg; task 3191 parked for CI + Codex disposition + merge.
5 undispositioned Codex findings (all chatgpt-codex-connector[bot], unresolved threads) — merge is blocked until each is fixed or replied to per the Codex gate:
P1internal/execsvc/execsvc.go — dependency options are dropped when a caller supplies a non-nil sink (conversion nested inside if sink == nil); forward deps regardless of sink.
P2internal/runner/runner.go — runs sharing a generated client share a work dir (WorkRoot key hashes only ClientSource); isolate materialised dependencies between execution sets.
P2internal/runner/deps.go — npm alias parsing splits at the wrong separator (alias@npm:@scope/pkg@2.0.0 misparsed); split at the first non-leading separator.
P2internal/runner/runner.go — installed deps not resolvable from Node file scripts (workDir/node_modules populated but opts.File runs elsewhere).
P2internal/deps/chain.go — lockfile selection ignores the execution runtime (bun.lock preferred even for non-bun runs when both lockfiles exist).
Branch conflicts with current main: a merge of origin/main was attempted on the laptop worktree this pass and conflicts in internal/runner/runner.go and internal/settings/registry.go; the merge was aborted and the worktree is clean at e77593bb. The fix pass should resolve these conflicts as part of its push (main moved in the same files today).
Expectation: fix pass = resolve merge conflicts → fix/reply the 5 Codex threads → push → CI green (full pkgs/mcpx suite; the two pre-existing main failures named in the task checkpoint are not this PR's) → merge. Remaining slice-1 items from the PR body (runner emission etc.) stay listed on the PR / mcpx: where a script's packages come from -- npm/deno/bun dependency configuration chain #1913 as before.
P1 (in merge 2948fa2): RunWith converts DepsOptions regardless of sink; DepsOptions gains a Lockfiles list. P2s: WorkRoot key hashes the deps fingerprint so materialised sets are isolated per execution set; splitSpecifier splits at the first non-leading @ (npm aliases); node/bun file scripts get a node_modules symlink beside the script pointing at the materialised set; lockfile transport carries every lockfile and the runner selects per runtime (bun.lock vs package-lock.json vs deno.lock). Regression tests in runner, deps, execsvc; parity.md regenerated.
…, #1913)
Fixes: cli depsOptions returns the manifest read error instead of dropping it; deps.source=explicit now honours a named deps.manifest (discovery still skipped); RunWith rejects explicit pins that contradict the transported manifest; materialiseDeps removes a stale .npmrc and stale Bun lockfiles in a reused workdir; execOptionsSchema declares npmrc (Codex + CodeRabbit); deps.source help text corrects what none drops. Tests: explicit+named-manifest permutations, unreadable .npmrc, stale-file cleanup, RunWith conflict rejection, schema field list. Docs regenerated (configuration.md, environment.md).

Check the Bun lockfile removal error in the no-lockfile branch.
610-611: Minor · Functional Correctness · Quick win
Check the Bun lockfile removal error in the no-lockfile branch.
The new else branch discards both os.Remove errors. If removing a stale bun.lock or bun.lockb fails with an error other than "not exist", materialisation still succeeds. A later non-frozen bun install in the same workdir then reuses the stale lockfile's pins. Return the error unless the file does not exist:

Add a missing-named-manifest test for SourceExplicit.
781-783: Minor · Maintainability & Code Quality · Quick win
Add a missing-named-manifest test for SourceExplicit.
Under SourceExplicit, a named manifest that is absent returns an error, as it does under other sources. No test covers that case. The new explicit-source test only covers a present manifest, so a regression that silently drops a missing named manifest under explicit mode would still pass the suite.
🧪 Suggested test

Add a test alongside the existing explicit-source tests in the chain test suite
that sets `SourceExplicit`, names a manifest that does not exist, and verifies
`deps.Resolve` returns an error matching `deps.ErrNoManifest`. Include packages
if needed to exercise explicit-source resolution, and leave the existing
present-manifest test unchanged.
TestExecOptionsSchemaDeclaresDeps checks only that npmrc exists under options.deps.properties. It does not check the type or encoding. A later schema change that makes npmrc an object, or drops contentEncoding: "base64", would still pass this test. Add a type and encoding assertion for npmrc.
Suggested test addition
for _, field := range []string{"packages", "manifest", "manifestName", "manifestDir", "packageDirs", "lockfile", "lockfileName", "lockfiles", "npmrc", "source", "autoInstall"} {
if _, ok := depsProps[field]; !ok {

The current schema already matches the payload, so this guards against a future regression and does not fix a current failure.

Resolve the dependency set before /v1/exec runs, or deps.manifest is dropped.
A deps.manifest set in configuration never reaches /v1/exec. The mcpx serve backend sends execsvc.Options without Deps, and the daemon handler runs them unchanged. The script runs without the manifest's packages or frozen lockfile, with no error. Resolve the dependency set through depsOptions before posting, as cli/exec.go does.

Resolve the configured dependency set through depsOptions in the mcpx serve flow
before posting to /v1/exec, and populate execsvc.Options.Deps with the result.
Match the dependency-resolution behavior in cli/exec.go so deps.manifest and its
frozen lockfile reach the daemon handler.

Add a stale-lockfile case for a selected non-Bun lockfile.
The test's second set has no lockfile, so it runs only the else cleanup branch. A Bun run that selects package-lock.json in a workdir that holds bun.lock never reaches that branch, and no test covers this case. Add a second set that carries only package-lock.json, and assert that bun.lock and bun.lockb are removed. Then move the Bun-lockfile cleanup so it runs for every set that does not select a Bun lockfile.

Rewrite rebased lockfile references structurally
When a project declares project-pkg: "file:pkg" and a config dependency from another origin claims the same transport destination, the project artifact is rebased and this loop replaces every occurrence of pkg throughout the lockfile. That changes package names such as project-pkg and rewrites the newly inserted destination a second time, leaving the lockfile inconsistent with the generated manifest and copied artifact. The fresh evidence beyond the normalized-path fix is the valid spelling without ./: its replacement operand is a bare substring, and rebaseLockfilePaths cannot repair the resulting corrupted names and paths. Update structured dependency and path fields rather than applying unrestricted text replacements.
The reason will be displayed to describe this comment to others. Learn more.
Preserve the script's dependency origin after automatic repair
When automatic repair succeeds for a local file run, the earlier repair block replaces opts.Source and clears opts.File (commands.go:1073–1074). This dependency-resolution call therefore receives an empty script path, causing depsOptions to discover dependencies from the caller's working directory instead of the original script's directory. With deps.source=cwd, running /repoB/run.ts from /repoA consequently selects repoA's manifest and locked versions after repair, potentially executing the repaired script against incompatible packages or losing its dependencies entirely. Preserve the original resolved script path for dependency discovery even when execution switches to repaired inline source.
The reason will be displayed to describe this comment to others. Learn more.
Run type checking in the resolved execution directory
For a Deno file run with script.cwd=script, type checking enabled, and runtime arguments --config ./deno.json, passing opts.Dir makes the check run in the caller's directory rather than the script's directory. TypeCheckResolved assigns this value to cmd.Dir, whereas the actual execution and import preflight use the already-resolved execDir. Consequently, the check reads a different configuration or fails because it cannot find one, aborting an otherwise valid run. Deno's documentation confirms that check --config configures “TypeScript, linting, and code formatting” (reference). Pass execDir here so checking and execution resolve the same configuration.

Keep the script's directory for dependency discovery after repair.
After a successful --repair, opts.File is cleared. The later depsOptions call then starts discovery at the working directory. A repaired file script can therefore receive the manifest of the current project instead of its own.

Check the nearest manifest before the default fast path returns nil.
A default mcpx run of a script beside package.json gets no dependency set. depsOptions returns nil for deps.source=host before deps.Resolve looks for the manifest. The registry says the nearest manifest still wins for every source except none. Return nil only after resolution finds no manifest. Add a failing-first test for a script beside a manifest under default settings.

Pass the execution directory to the type check.
The type check receives opts.Dir, but the run and the import check use execDir. With script.cwd set to script, config, or workdir, a relative --config in the runtime arguments resolves against a different directory than the run uses. Pass execDir instead.

Explicit pins can be shadowed by a real project node_modules.
For Node and Bun file runs, a real node_modules at the script or manifest directory is kept as is. The script then imports the project's installed version, not the pinned version installed in the workdir. The conflict check compares pins only with manifest-declared ranges, so this mismatch passes silently. Detect installed version mismatches, or let the explicit pin win.

Include development dependencies in manifest-only materialisation
For a direct HTTP or MCP request carrying a manifest with devDependencies: {"helper":"file:./helper"} but no packages list, this map omits helper, so the local-artifact transport never copies it. The development declaration remains in the generated manifest, allowing a frozen npm installation to succeed with a dangling package link before execution fails with MODULE_NOT_FOUND. An offline reproduction confirmed that the original project imports successfully while the materialised environment does not. Include development requirements here, with the same production/optional precedence as manifest loading, so transport and cache identity cover them too.
The reason will be displayed to describe this comment to others. Learn more.
Preserve executable modes when copying dependency artifacts
When an addition has a transitive dependency whose name already exists in the frozen tree, mergeNodeModules nests that dependency using this copy function after installation. Every copied file is created by writeBytesIfChanged with mode 0600, so embedded executables lose their execute permissions and subsequently fail with EACCES. An isolated reproduction confirmed that merging succeeds but changes a working executable from 0755 to 0600; no .bin directory is involved. Preserve source file permissions when transporting or nesting package contents.
Add a RunWith case for a pin that matches the effective section.
The precedence test sends only foo@2.0.0, which contradicts every section. No RunWith test checks that a matching pin is accepted. A regression that rejects valid pins would still pass the existing conflict tests. The proposed test should use the same fixture as the sink test. Its assertion should fail on any error, not only on a conflict message.

Skip the manifest conflict check for whitespace-only manifests.
RunWith tests Manifest != "" before json.Unmarshal. A whitespace-only manifest with explicit packages therefore fails with a parse error. The runner treats the same text as absent and would install the explicit package.

Match manifest dependency keys exactly in RunWith.
The conflict check decodes the transported manifest into struct fields. Go matches object keys case-insensitively when no exact match exists. A Dependencies key therefore fills the dependencies field. An explicit pin that contradicts that entry is rejected, but the runner ignores Dependencies and would install the pin. Decode the manifest into a map and read the exact keys, as effectiveDeps does. Add a regression test for the casing variant.

Handle directory symlinks when transporting local artifacts
When a local dependency such as helper: "file:./helper" points to a symlinked directory, or its source tree contains a directory symlink, transport aborts before installation. filepath.Walk supplies symlink metadata without following directory links, so info.IsDir() is false and this read fails with is a directory. An isolated reproduction using the current copy function confirmed both cases. Handle directory symlinks explicitly, preserving their resolution targets within the transported layout rather than reading them as regular files.

Rebase relative import-map keys with their values
For a Deno file run whose project configuration maps "./env.ts" to "./env.production.ts", adding dependencies generates a replacement configuration but preserves the relative key unchanged. Import-map URL-like keys are normalized against the map's location, so this key now identifies <workdir>/env.ts rather than /project/env.ts; the script's import consequently loses its redirect and loads the wrong module or fails. This follows the import-map normalization rules. Rebase relative keys against cfgDir as well as values, including keys inside scoped mapping tables.
The reason will be displayed to describe this comment to others. Learn more.
Preserve transitive resolution when nesting conflicting packages
When additions contain helper -> shared@2 -> deep@2, while helper requires its own nested deep@1 and the frozen tree already contains shared@1 and deep@0, this loop nests shared@2 under helper but skips deep@2 because that destination already contains deep@1. Consequently, shared silently loads an incompatible dependency. The fresh evidence beyond the earlier resolved transitive-conflict finding is an existing nested dependency shadowing the newly nested package's originally hoisted requirement: a real offline npm tarball reproduction returned deep2 before merging and deep1 afterward. Preserve the additions' dependency-resolution graph when relocating conflicting packages rather than copying every conflict into the same level.

Enforce the disabled auto-install policy under Deno
For a Deno execution with explicitly configured deps.autoInstall=off and an uncached npm import, this branch ignores the policy and returns no download restriction, so Deno fetches the missing dependency instead of failing as promised by settings/registry.go. The CLI deliberately transports an explicitly configured off even without any package declarations, but neither the runtime argument builder nor this branch enforces it for Deno. Deno documents --cached-only as “Require that remote dependencies are already cached.” (deno run reference). Apply the corresponding restriction when auto-install is disabled, including to dependency-resolving preflight commands.

Resolve the shebang-selected Bun before installing dependencies
For a script using #!/usr/bin/env -S PATH=/custom/bin bun with Bun dependency installation enabled, this call runs before the shebang-specific executable lookup at lines 559–567. Consequently, rt.Bin still names the host Bun, or the unresolved bare name from ResolveDeferred: installation fails if Bun exists only on the shebang PATH, or uses a different Bun version from the eventual execution. This is a supported shebang form—local env --help describes -S as “used to pass multiple arguments on shebang lines”—and TestRunJSRuntimeShebangFoundOnlyOnShebangPath establishes the runtime lookup contract. Resolve the effective runtime executable before invoking either Bun installer.
…ig (PR #2589 Codex P2)
loadProjectDenoConfig now honours the deno.json importMap field: the external map is loaded, its imports/scopes are relocated from the map file's directory to the config directory (trailing-slash prefix mappings preserved), and merged under the config's inline entries, which win key-for-key. An unreadable named map makes the config unreadable (ok=false), matching the existing unparseable-config contract. Because projectDenoConfigIdentity hashes the merged mappings, the external content is covered by the workdir identity with no signature change. Remote http(s) import maps remain unloadable locally and are documented as such. Tests: loader merge/relocation/precedence, identity coverage + missing-map case, and an end-to-end materialise test showing an external-only alias surviving, rebased, in the generated deno.json. go test ./internal/runner/ passes on the laptop.

Transport transitive local dependencies with their parent artifacts
When a project declares helper: "file:./helper" and that package declares shared: "file:../shared", this loop transports only helper, because it enumerates the root dependency map. The frozen lockfile still links node_modules/shared to the missing shared directory. An offline npm reproduction confirmed that installation succeeds but importing helper subsequently fails with MODULE_NOT_FOUND, whereas the original project works. Transport the closure of local dependencies referenced by the installed tree and include their contents in the cache identity.

When a project declares a valid empty npm requirement such as foo: "", an explicit request for foo@1.2.3 is reported as a conflict and aborts execution. npm's bundled semver documentation defines the empty string as equivalent to *, and its implementation accepts this input, but this branch rejects every empty comparator set. Handle empty ranges as wildcard sets while retaining the prerelease admission rule.
…ut, link hygiene (PR #2589 review round, queue task 3191)
- Codex P2: transport npm workspace members a frozen lockfile links (helper: "*", workspace: protocol, exact version), with member content in the workdir identity
- CodeRabbit: copyLocalArtifact resolves a symlinked root before walking; merge nesting never writes through a symlinked host
- CodeRabbit: deps.autoInstall=off gives deno --cached-only
- CodeRabbit: linkNodeModules removes a stale runner-owned link when a run has no set, and replaces only runner-owned dangling links
- CodeRabbit: run timeout context now created before the dependency block, bounding frozen installs and directory-lock waits
- failing-first tests for each; internal/runner + internal/deps suites pass

Clean stale dependency links for runs with no resolved set
After a cached dependency-backed Node or Bun file run creates a runner-owned node_modules symlink beside the script, a subsequent default/host run receives Deps == nil from cli.depsOptions and skips this entire block. That run silently imports the previous run's dependency set rather than dropping the runner-provided dependencies. Although linkNodeModules now removes stale runner-owned links when the new workdir contains no installation, that cleanup is unreachable for the normal nil-set case. Perform the stale-link cleanup under the directory lock for nil-set file runs as well.

Refresh dependency links left by temporary workdirs
When a dependency-backed file run uses neither WorkDir nor WorkRoot, Run creates a mcpx-run-* temporary directory and deletes it on return, leaving the script's node_modules symlink dangling. On the next run, this ownership check rejects that link because its generated client has disappeared and its directory name is not a 16-character cache key. Consequently, the newly installed dependencies remain inaccessible. An isolated reproduction using these functions returned success for both link operations while the second link still pointed to the deleted first directory. Remove runner-created links during temporary-workdir cleanup or retain enough ownership information to replace them on subsequent runs.

Transport workspace members selected by compatible ranges
For an npm workspace containing helper@1.0.0 and a root requirement helper: "^1.0.0", this predicate returns false, so materialisation skips the workspace source even though the frozen lockfile links node_modules/helper to it. An offline reproduction confirmed that the original installation imports successfully, while the transported layout lets frozen installation succeed but leaves the import failing with MODULE_NOT_FOUND. The fresh evidence beyond the previously resolved workspace-transport finding is that the new predicate excludes compatible semver ranges. Determine membership using the compatible range or the selected lockfile's workspace links, and apply the same decision to cache identity.

Make explicit manifest origins absolute before transport
When a client supplies --deps-manifest ./package.json and executes through a same-host daemon started in another directory, this stores the manifest origin as ".". The CLI transports that unchanged, and materialiseDeps resolves local requirements against it in the daemon process rather than against the caller's separately transported working directory. A valid helper: "file:./helper" therefore fails transport with ENOENT or selects an unrelated artifact from the daemon's directory. Normalize the selected manifest path and directory to absolute paths before transporting them.

Preserve custom Deno lockfiles when replacing project config
For a Deno project using "lock":{"path":"./deps.lock","frozen":true}, adding a resolved package generates a replacement configuration that omits these lock settings, while manifest discovery only recognizes the fixed filename deno.lock. File execution explicitly selects the replacement config, so existing project imports stop using their recorded resolutions and can silently resolve newer in-range versions when downloads are allowed. Deno's lock configuration controls both the lockfile location and frozen behavior. Preserve and transport the configured lockfile and its frozen policy when replacing the project configuration.

Install native dependencies with the selected Node runtime
When a declared Node runtime uses a different major version from the host's Node, this launches the ambient npm without passing the selected rt.Bin or adjusting the install environment. Dependency lifecycle scripts consequently build native addons for the host runtime, although execution later uses the configured runtime. An offline reproduction installed an addon successfully under host Node 24, then failed to load it under configured Node 20 with ERR_DLOPEN_FAILED because ABI 137 differed from ABI 115. npm's bundled lifecycle documentation confirms that installation runs lifecycle scripts and can invoke node-gyp rebuild. Pass the selected Node executable into the npm installation path and ensure lifecycle builds use it.
